I use a lot of tomatoes in my recipes, and my personal preference is to peel them before cooking. It must be a texture thing, because I dislike coming across a tomato skin in my food. So one of my favorite tools is this Zyliss tomato peeler. It makes super-quick work of the task of peeling tomatoes and doesn't take the tomato flesh as you would by using a knife. Once I tried it, there was no going back!
